I do, indeed, create my colors in Manga Studio using a single spot per layer. It seems rigid at the beginning, but the ability to change large blocks of color with one or two clicks offsets that initial hardship, I think.

Using the pattern brush tool, you can even create soft edged brushes that vary in opacity like a Photoshop brush.
